It didn't use to be this way, right? That you could see the water while inside.

Perhaps it was changed to this so that ships could be constructed inside of harbors? (since you now need to border a sea to make sea going ships)

This doesn't sound right - let me see - Ah... it looks like this is one of the first 6 harbours to be built - Originally I think Talapus is correct , the purpose was to allow boats to be built in them, I'm unsure if that would actully work and I've reset all 6 so that they are like every other harbour .
