I'd actually prefer to have one of the other "bad guy" roles if you think that the bad guys don't have enough of an advantage as it is. Three werewolves means that six people have to die, minimum, in order for the villagers to win (and we all know how likely it is that the villagers will be wrong at least one night), plus it starts them off with a very strong voting bloc in the game.
If the villagers are wrong even once, then eight people will have to die in order for the villagers to win. In a 12 person game, that leaves 4 people at the end of the game. It isn't too hard for three werewolves to win against 12 villagers-- all they need to do is make sure the villagers are wrong once or twice-- something highly likely given the nature of the game.
In a 12 person game, 6 people MUST die for there to even be a chance of the villagers having won. If the villagers are wrong for their first three votes (and that's extremely likely-- 75% likely on the first vote, in fact), then there will be six left-- three werewolves, three villagers, game over. It's just too easy for the werewolves. Remember, the werewolves never have a chance of accidentally killing one of their own.
Basically, adding an extra werewolf will unbalance the game. The werewolves start out with a slight advantage over the villagers when there are just two of them, an advantage the villagers only recover when the game is about half over.
